You are comparing apple and oranges. If x6 AMD had 2 of its cores disabled, game would run slower with it.
x6 core AMD is just not as good machine as i7 series intel.
P.S.
Anyway, I did some testing and I noticed one bottleneck where only one core is used (my dual/triple core machines showed 50% or 33% cpu utilization).
It's when saving/autosaving and loading games. Especially noticeable with late game saves.
When you try to load late save, there will be some slowdown before leader screen appears (while still save game screen is visible). At that moment only one core is doing its job. After that all cores are used. Similar thing happens when saving the game or when autosaves does its thing (after AI units movement).
Someone mentioned in other thread that saves include zlib archives in them, so maybe it's unpacking/packing that suffers from single core use.
Worth some investigating.
