Since when is it possible to train elite forces quicker than regular forces? Other than that, I think both boni and mali should be stronger with that civic (and upkeep should be astronomical).

This should basically be a strong preference for quality as opposed to quantity.

What does it mean when you choose counter-culture as a culture? And is there one counter-culture, or a lot of them? If there is no regular culture to be against, what does counter-culture even mean?

In what ways do you imagine society with Theocracy Government and Atheist Religion? This is only game mechanics, game conventions. Many of the Civics just reflects priorities, trends, dominant ideas in society. For example: Education Civics. Today we have E-Education, Propaganda, Compulsory Education and Religious Training simultaneously, but E-Education is the trend in USA/Europe Union, Propaganda is the trend in Russia, Ukraine, Arabic States and etc.
 
You mean the two civics, right? In that case: An extremely aggressive form of atheism where religion itself is outlawed, not just un-favored.

Of course the civics are (mostly) about trends, which is exactly my point: Is it a special civic that there is deviation from the norm (counterculture)? Does it mean that counterculture is tolerated (in which case the crime / turn makes no sense)? Does it mean a special form of interaction between different minority cultures? The other culture civics are about the majority culture, and counterculture makes little sense in that regard.

There were a few posts in the last few weeks about immersion, and this is an important point (in fact, most of your proposals have something to do with immersion, since this is meant to improve the depiction of reality). A civic like compulsory education has a very clear meaning, since government makes education compulsory. (Most of) The other education civics don't do that, other than - perhaps - military (think: Sparta) and religious training (very fitting for a theocracy). Propaganda (with its negative education) means you don't learn what's true, but what the government says is true. In Soviet Russia, there was a time when some kind of Lamarckism was favored by the government. ( https://en.wikipedia.org/wiki/Lysenkoism ).

With the hypermodern education civics, this could mean that the government supports these forms of education without using force.
 
For all the buildings you have suggested you have not included what resources they need and which resources cut the cost of the building. Some suggestions here would be helpful.

Note I will not be doing any of the civics as others are working on them at the moment. I will not be doing any religions for which we don't have art work and are not different enough in some way.

Regarding TOE: Mostly right, but Kaluza-Klein is not a TOE. It is an attempt to unite gravity and EM, proposed in the 1920s. Back when it was proposed the other two interactions where not yet known. It is however one of the predecessors of string theory.

Regarding Synergetics: With the first nuclear reactor constructed during WW2, this should not be a prerequisite to nuclear power. What synergetics does is to improve our understanding of lasers, fluids, the process of a chemical reaction, new types of computers (synergetic computer), traffic, many aspects of modern biology, analysis of EEG and MEG, sociology, development of cities etc.

In other words, this tech should give a boost to various labs, reduce maintenance, and perhaps be a prerequisite to more powerful lasers. The requirements are all right.
