Missing food from a gifted city

During a very short war with the Inca they offered me the city of Machu for peace, which I took since it's the only thing I went to war for. I noticed afterwards that whilst puppeted it was slowly starving, despite apparently having sufficient food. I annexed it to have a tinker with the citizens, and noticed that although there are 4 food icons showing on the management screen (2 on the city tile, 2 from whales) the info box claims I am only producing 2 food, having 2 eaten by citizens leaving me with zero. Any ideas why? I'll try to include a screenshot later but I'm at work at the moment.
