From The Online Etymological Dictionary:

junk (2) - "Chinese sailing ship," 1613, from Port. junco, from Malay jong, probably from Javanese djong.

I found much the same by asking knowledgeable friends.

However, one of them suspects the Javanese is originally a Chinese loan ...

The Chinese word for "ship" is apparently chuan (which ought to have some tone-mark, but I've got absolutely no idea which).
