Does the unit lose its fortify bonus this way?

You only lose the fortification bonus when you use movement points as ggganz correctly says. This also means that you can get the fortification bonus just by not moving the unit. The heal command or skip turn command also allows you to gain a fortification bonus (at the normal rate of 5% per turn) as long as you haven't used movement points that turn.

is it ok for me to install the bugmod and bhruic's patch now that i've installed bluemarble and the latest hof mod for bts previously or will they conflict?

These mods probably change some of the same files and the changes of these files are not the same. If I'm right and they do change some of the same files (easy to see once you've downloaded them), then it's not easy to combine them. Then the changes in these files need to be merged. If they don't change the same files, then it's just a question of copying the various files into a single mod.

The HOF mod changes some of the same stuff as the BUG mod, but I think the BUG mod adds more functionalities to control the game. The HOF Mod is required for playing the HOF games competitively, but if you play HOF games, then you may not be combine it with other mods.

Bhruics mod can be combined with the BUG Mod (have done that myself, so I'm sure). An old version of Bhruics unofficial patch is included in the HOF Mod. I guess the creators of the HOF Mod don't agree with some of the latest changes.

I don't know anything about Blue Marble.

BlueMarble works fine with eveything, it just changes the appearance of tiles. I personally used to use it, but found it just too much effort to differentiate between plains and grasslands, so I went back to the standard yellow plains ;)

So no, BlueMarble won't conflict.

What's the best use for each type of great person?

In the game I just finished, I had them being born left and right (I had all the great wonders and was playing on cheiftan) but I never used them because I didn't know how to make the best use of them.

It's really situation dependent; lot's of people plan their birth to use them at their highest potential, but it's not your case, so you could follow these simple rules at first:
In the early/mid game:
- prophet: shrine if you have the opportunity to have a good one; otherwise, settle in your future wall street city.
- engineer: set your view on a good wonder, and keep it for the occasion.
- scientist: search for your highest science-producing city and build an academy there if you can get at least 6 beakers. Otherwise, settle in your future oxford city (which should already have an academy)
- artist: settle it in a city where you (will) have culture problems; if you're at war, don't forget the culture bomb. Otherwise, keep it.
- merchant: send it on a mission if you have the opportunity to do a mass upgrade. Otherwise, settle in the future wall street city.
- spy: in the very early game, you may choose a victim and get a huge amount of EP against it, with which you'll be able to steal techs. Otherwise, settle the first, build scotland yard with the second, and settle the remaining. All in the same city.
In the mid/late game, they usually lose their benefit (which are better in the long term), except perhaps for the engineer. In this case, you may consider keeping some for golden ages, especially if you're planing a space race.

When you get better, obviously forget all these rules :)
 
Above the city on the main screen are three yellow dots, which I think indicates trade route. Next to that are symbols indicating the religions in the city. Then there's an object that looks rather like a chess rook followed by a colon and a percentage that indicates....what?
 
it indicates the defenses of the city.
It can come from 3 things:
- culture: the more culture in a city, the higher it's cultural defense (20% at 10 culture, 40% at 50 culture, 60% at 500, 80% at 5000, 100% at 50.000, normal speed)
- walls: 50% minimum defense
- castle: 100% minimum defense

If a unit in a city is attacked, it will gain a bonus on defense equal to the defense of the city

Finally, you can reduce this % using bombardement (siege weapons, bombers...)

Most things require 50% more or are 50% slower on epic speed.
 
I've noticed that one stops getting exp from barbs at a certain point. Is this a bug or a feature?

Feature. Maximum XP from animals are 5, maximum from barbarians are 10. In Warlords and BTS, you also don't get any Great General points from fighting either.

How many culture points does it take to win a cultural victory? Both for an individual city and the entire civilization...
 
Well, I am curious, how do bombers gain experience points beyond the initial points for airports, theocracy, wonders, and military trainers. I have them on constant bombing runs of both units and improvements/cities, yet none of them get promotions. I don't even notice them getting experience points for surviving being intercepted. It is very frustrating because I think a bomber that survives a bombing run in enemy territory that is filled with fighters, SAMs and other traps for them should get experience points.
