Do you mean only holder of the holy city after conquering it/founder? Or any follower who has more than half of its cities converted to that religion (for AIs it is when modifier for shared religion is gained)?

I don't think there are hard rules for that. Just ask VP developers. Or create a MR and send it to them as it'd probably have higher chance of being included if it's already done and working.

1. Conquer the CS and destroy the embassy (Not sure this is still possible... But if it is, you cannot plant your own embassy there, because you cannot free them, afaik). Or use IGE.
2. I don't know why they bother you, but if they do: DOW is always a good idea, it seems.
And/or a feature request on Github.

Embassies of nations who did not exist anymore belongs to player who conquered them

The option should be available once one of your cities has converted to that religion.

If it was there i would not ask !!
I have Russia , Arabia and Österreich as neighbours and all three are converting my cities all the time.
I would prefer to stick with one religion , but i can`t ask to stop sending.
War is not an option.

Does the "Morale" promotion that you get from different sources stack? For example Morale promotion from Order building, Heroic Epic wonder etc. Would i get 2x Morale bonus or only 1?

Those do not stack, no.
