Well, I don't know what you mean by "how do you select civ color?". I'm assuming that you mean, how do you set up civ-color in the palette. If that's right I think I know how--but I'm not positive. I'm going to try to give you instructions from memory, so be kind.
_____
1. Open an existing unit in FLICster. The unit should have the same shadow and smoke values that you are planning on using. If you're using Poser, you'll want to grab a unit of Kinboat's, or maybe one of mine.
2. Next, go to the export tab.
3. There is an option for setting the civ-specific color. Set this value to the color that you want to have civ-specific. For example, maybe you want to use red instead of blue--select the red civ-color.
4. Export the unit to a storyboard.
5. If you open up the newly created palette (*.pal), then the civ-specific color that you chose in the export settings (for example, red) should have replaced the original civ-specific color of the unit's palette (probalby blue).
6. Now you can simply edit the palette as your unit dictates.

Okay, I hope I didn't leave anything out. I haven't actually done this for a very long time. At least I tried . . .
