So why DOES Tokugawa always lose?

Thats primarily because human players are much better at trading. You can often use one advanced tech to catch up a whole era at times if you need to. In Toku's case since he just plain doesn't trade with people in basically removes one of his disadvantages compared to the other AI.
 
My Monarch game I just finished, Toku had a 1000 point lead on 2nd place and was close to finishing the space race.

Last night, in my game, he declared war on me. Then sent 4 archers against a 12 stack of my horse archers... :/
