Wanting to change religions but cant.

One problem I keep ending up, is wanting to change my religion to someone who plans to be my ally. If that person is on another continent, then most cases I dont have that religion in any of my cities. This causes a big problem.

I don't think the designers took this into consideration when planning this game. Look at it this way...

Government of a country wants to spread Christianity around. Unfortunately, it has to wait a thousand years until by chance, a missionary finaly arrives on a steam-boat and sets up a little church in some city.

Doesn't quite make sense.

It does make sense!
Why would you tell your people to worship a god they never heard of?

Missionaries are the one bringing the new faith. It takes time and work to convert some people = a missionary.
I like the way it's implemented, although i'd like more "power to the people" like % of religions giving a better effect to a state religion.
 
You could build/conquer a city of on the other island, hope it converts to the correct faith (make sure there are no connections to your homeworld to increase the chances of it happening, while connecting it to the desired faith. Once it spreads to the city, you can start building you own missionaries.

But it will be a big effort.
 
Switching to free religion and trading techs or resources for money does make some of the civs on other continent quite happy usually. You can have influence over this by carefully monitoring with whom you're trading.

Now that doesn't make any sense. Of course, missionaries have to work, otherwise how would your people have heard/converted to that new religion?

Depends. If you're neighbors with one of the religious types (e.g., Isabella,) and you are already a member of her faith, your relations will be seriously revised downward if you switch to Free Religion. I think you can get up to a +8 bonus with her if you're of the same faith.
