My method of avoiding doom stacks is to play a huge, six continent game. Cuts the odds way down.
 
You don't need to avoid doom stacks, you need to kill them. Cripple it with siege and the rest is easy.
 
I think doing maps with 6 continents will remove a lot of fun from the game as AI don't do well on naval wars. Sometimes they struggle when isolated too. Sometimes large stacks will just wander and you can just ignore while you capture their cities. Especially if they choose to bombard to 0% defences.

There is a lot of truth in those statements. However, ofttimes the AI will clear a continent and become very powerful. In any event with an old game like this you can create house rules to vary the experience and find a lot of enjoyment in that. Straight up momentum play and trying to beat someone's timeline gets a little old after 20 years or so.

Plus, did I mention, it's not fun to get run over with a doom stack after putting in a lot of time into a position?

Yes I saw your doom stack comment. In my experience in the 1200ad-1500ad I rarely find AI being over run. Maybe that is because I am actively taking down the AI.

Ai can build stacks of 40-70+ units on higher levels. Albeit before 1Ad stacks of 10-30 are more likely. On larger maps the stack will be bigger.
 
There are also many diplomatic options to avoid being a target while building your empire, as long as you stay ahead economically.

Ai can build stacks of 40-70+ units on higher levels. Albeit before 1Ad stacks of 10-30 are more likely. On larger maps the stack will be bigger.
On the map I am playing now there are roughly 32-33 cities per continent, so close to 200 total. I see stacks that are three rows deep or a little more, so about 60-70 but the AI never gets that big on my 3 civ continent, which is fine by me. The only time I have to deal with a stack that big is if I am invading later in the game, which are manageable.

My house rules limit my ability to attack the AI, so I see things others seldom do.
