I completly agree with you on the point of upgrades and resulting diversity, moreover, that's exactly what I did in previous version of the mod (1.0) and early development of 2.0. The problem is that it hurts the AI VERY badly. It's not so smart to replace his outdated units with new ones, it keep tons of old unit assuming they're as powerful as anything else.
I'm working on "official" Scenarios/Maps that will include locked alliances and pre-placed cities and untis etc. Of course, I encourage you all to make scenarios too, that was the plan

I'm sorry too, though as you can see most of the people can play the mod without problems. As far as I read your problem wasn't the non-standard civ3... sorry to say, but if you delete the whole 2.0 game to install the 2.01 then you are just doing things.. uhh.. wrong
Moreover, the only thing I found from you was that you installed the 2.01 patch and can't play. In case of such detailed "reports" my I can't really help anyone...

Go to Civilization III/Civ3PTW/extras/Medieval Japan/Art/Units
You should see a couple of units there, including the Medieval Japanese Settler. Well, you must have it somewhere, since it's used in one of the Conquests.
Same for the Spy. You should have it in Civilization III/Conquests/MiddleAges/Units folder. Maybe you installed Civ3 "somewhere" else than in default folders?
