When I instruct workers to build trade network I've noticed them building forts where Oil Rigs, Mined Resources etc exist. I've set options to disallow changing existing improvement.

Anyone else have this happen or am I overlooking something?

The forts give you the resources just like the usual improvements do, you just don't get the tile yield. So as long as the resource isn't in a city's BFC you're better off building a fort over it for better defense, and the automated workers know this. Also with oil you get an added benefit in that you can build the fort beforehand, giving you access to oil as soon as you tech combustion rather than waiting until a well is built.
 
Do your enemies get the benefit of the fort if they move onto the spot? I've always been wary of build a fort for this reason. If I can't hold it I am empowering my enemy.

I'm pretty sure they don't, but consider also that a fort can be a detriment to the defender, since city raider promotions work when attacking a fort. If the defender is getting only the 25% bonus from the fort itself, and the attacker has CRII or CRIII, the net effect of the fort is in favor of the attacker.
