Edinburgh instead of Inverness

Yes of course, but all the other civ have to quarrel on their mainland (from Portugal to Russia), so why not the English? But I asked for a reason, so I'm not totally opposed to the way it is now. Is it because of the AI? You could always have them flip later on... ;-) Is it for the Vikings so they have something to capture and then loose again?

But of course, the situation on the mainland is as well far from being historical, so it doesn't matter all that much.

Today 3 tests out of 3 proved that Inverness is bound to be viking up to modern times, causing a weak England.

Edinburgh is nowhere near northern Scotland.

If England is being played by a human player instead of an AI, is there an advantage to having only two cities (London/Edinburgh) on British mainland?

Yes, as Vikings I routinely conquer England and build Birka (Peterhead on the map) and keep London. As England I use Inverness and Nottingham (1N of start). 2 cities using most of the land tiles while being on the coast.
