Returning Shadow area is 5 radius around the Capital, looks correct on your screenshot.
Mouth/Source - source can be sometimes not detected properly. It depends on river topography, I haven't used an iron logic there. Anyway, in your river it is detected properly:

I have underlined the source and the mouth (which is always a water tile).
Note that both source and mouth is adjacent to only two other plots from river (brown line) and that's how they are detected. In case of source, if the river turns instantly, it may be that all land plots are adjacent to at least 3 plots from river and source is not detected properly.
I am afraid that the Unit Panel you are using is messing up with stack names, and you will be not able to use any of button-like abilities. If you care enough, you may either stop using it or send me a UnitPanel.lua, UnitPanel.xml (small? I forgot name) and humm, it would depend on my free time.
Quick Travel allows to move around the river instatly (worker can move to any of underlined tiles).

Thanks for clarifying but cities wont expand into those tiles because the yields don't exist, could you either code it to give you those tiles instantly or at least show the yields if a city is within range.
About the unit panel, it's from EUI 1.28g pretty popular with most mod junkies, oh benevolent Lhua-God give us support.
I don't think I can do such thing for such an invasive mod. Unfortunately, I am not even able to test it, because it is not a mod I would like to install/uninstall.
Best I could do is make the mod in attachment, with which you should be able to use the abilities correctly. Yet there were some lua errors and you should check if they are gone with eui installed.
Funny, I checked it with Khmer as well and got the same result. Unfortunately, the recoding is always asking for bugs (I was recoding it for random traits mod) - ability is removing flood plains. Tomorrow I will update set I, set IV (Nepalese bug) and Russian mini-split.

Ok, since you are using EUI, if you have some time, could you test a following thing:
1) Find a Khmer mod folder and replace file with the attachment (extract it to lua file).
2) Start a game without the recent "UnitPanelStackNameFix (v 1)" mod.
3) Check if it still working in game.
Other than that, still use UnitPanelStackNameFix, because it will adjust only Khmer.
Can't believe something as meh as Real Madrit won. Football nowadays.
Ok, I made it work automatically (without fix, but this interface panel is so hardcoded that I think there will be errors all over your logs, which is not truely harmful for game experience, but inelegant like Sergio Ramos and Pepe playing football). Firaxis is quality not many modders achieved.
I am gonna slowly update mods so maybe one day the fix will be no longer needed.

Edit: For now everything is fine turn 130, I spawned on Japan for some obsuence reason and was complely isolent for three thousand years but I recovered.
May I recommended to spell check some passives, like in Open Minds you wrote Libraty instead of Library and me being kind of dyslexic made me wonder what are cities without Liberty.
2: for some reason the passive tree button likes to move on its own, also this game is awful, no neighbours to conquer and no allies to trade.
Yes, Path of Exile was an inspiration, I truely enjoyed this game, it has some old glory in it.
And as I love numbers and combinatorics, the passive tree made me wonder what if.

So lets begin with a modest congratulation on how I really enjoy the concept, I played a few hours of Path of Exile which gave me fond memories, but you applying the passive tree into civ is something few would have thought and fewer would have dared.
may it give inspiration and spawn clones for the near and far future because this is a ambitious mod.
Now for some actual suggestions! I am a serious sucker for good descriptions and I would like a quick summery of each branch, what does it give and what play does it benefit, written in the Info Panel. in similar kin when choosing one of the leaders I would prefar to know what their starting points lean forwards to, for example Cat's Nakaz:"...Starts within the Power area, allowing for quick territorial expansion and citadel", there are better ways to word it but I hope you get the gist of it.
In terms of mechanics I believe I have yet get enough experience to form an opinion about balance (complaining about balance in a passive tree rofl what have you done ), plus I got some really bad rolls this game with one of the most crippling starts.
