I'll start:

1. If I'm sending my troops into fog, I obviously would like to reconsider attacking the appeared unit.

2. I would love to be able to look at my relationship with my city states before making a decision such as return worker.

Any small things you'd love to further transform this expansion to the finest Civ series to date? (IMHO)

All those things are quite similar, but being able to check diplomacy when proposed with a DoF or a bribe to war.

Being able to check the empire when after clicking the free great people if liberty/maya or religion screen.

Better unit selecting (less jumps when having a complicated assault)

When entering industrial era, all barbarian camps change their graphics into some sort of tent camps or guerilla camps.

Small thing but I've wanted it for sooo long..

This is what I came to say. I'd like to be able to open and look at a map when I am speaking to other leaders as well.

I want my scouts to avoid barbarians when I set them on auto explore.

I want units to continue toward their destination, even if a unit happens to be on the hex I am sending them too. We can worry about that when they get there 10 turns later.

I want better information, that I can currently only get through mods. Give me the trade opportunities mod screen, the diplomacy overview screen from Infoaddict, a city range indicator around settlers, and the option to see a unit's promotions above its head instead of having to click on each one. If I'm playing this game, I am not afraid of numbers and stats. Give them to me.

I want AI (and CS) units to NEVER fortify when under ranged fire (unless there is simply no other move available). They should always attack the ranged unit (if possible), or move away (if low on health).

1. Farms to follow rivers like they do coasts.

2. Road intersections that look somewhat usable :p

A lot of these general "I want to be able to check stuff" also applies to me wanting to be able to see how long a tech would still take normally (like you get with spying) when getting a free tech.

How could they possibly implement intrigue? How would the game know who a human player is planning to attack?

You could always have to warn the game 10 turns before your DoW that you are going to attack, just like the "wait 10 turns and DoW deal". I was sure it would be in GnK before release.

Now that I think of it it might have been just cumbersome and annoying...

I made a "concept" few months ago I think I might've done intrigue. It's mostly for roleplay reasons for myself  but I just want the diplomacy to actually exist between humans.

This would be great...

The ability to have music from your computer play instead of the game's soundtrack. It gets old after awhile and Civ IV gave you this option.
