Because the East India Company was in effect an independent group which does things under Royal Charter. In fact, Britain's Asian colonies were all EIC-governed (there was no interference from the British Govt) by law until the Reform Acts of the 1820s.
In contrast, the other nations had colonies proper which were actually extensions of the crown by law. French, Portuguese and Dutch trading companies never had the royal charters or governing freedom granted to various British companies.

Britain OTL gave the Royal Charter to the EIC and almost literally just told them "go forth and multiply". It is a different entity from the Crown and is governed nominally by the Directors in London. We pay tax like decent British citizens and sing "God Shave the King" like decent British citizens.
But during the late 18th century, India was essentially private land owned, administered and run by the company.

While it is entirely ludicrous for the EIC to fight Great Britain (we're bleeding British citizens), it is also ludicrous to say that the areas governed by the EIC were under the command of the British Crown and Government (i.e the player).

I would think that the decision about the EIC should be decided by GB. They control the charter. Should Symphony want to separate it out he should be able to. But the money/TCs have to go to one or the other and not double counted. I do not know the game value of 2 TC over the course of a game, but I suspect it is a lot.
