Is Morocco supposed to be able to kill your TRs in your territory? If so his power is a lot cooler than I thought it was.
They can, but shouldn't unless they really hate you/don't mind that you hate them.
If you are friends/vassals or liked they shouldn't, but there was a bug Recursive has since resolved & be in new patch.
For extra clarity here, yes, they can pillage any trade route that isn't connected to one of their cities. AI Morocco should only do so if they don't like you as of next version (fixed a bug).
Is the border growth bonus from forts "automatic" or do you have to work the fort to get it?
Is there a Tech requirement(Aside from Engineering to build Forts) for Forts/Citadels to act as canals?
I have a sneaking suspicion that a fix to cities being able to build harbors, lighthouses, etc., on lakes, may have borked canals. I'll try to do some real troubleshooting in the morning, then report to GitHub if I find any consistency to it.
What bonus are you referring to? When you place a fort it should automatically take some tiles around it if it is placed near your border.
Citadels claim adjacent tiles when you expend a Great Person to build one. Forts are built by workers and have a Border Growth Points yield. The question is whether the tile has to be worked by the nearby city for the yield to happen.
You can check in the UI, which shows how fast your border is growing, but it has to be by working the tile. No other yield shows up on the tile but then you get it without working it.

Do they have the iron fist autocracy tenet? Then it's intended I believe.
I have found a religion and then settled a new city. However, the city has no pantheon. Is that intended behavior? I'm playing the latest beta version (4-16).
normal behavior once you found a religion, for then on you are expected to use missionaries to spread the pantheon along with your religion
What is considered a "defense building" for Autocracy's MIC? Do minefields and strategic defense systems count? How about harbors?

Little confused here. When are you allowed to end turn in cs territory without trespassing?
When they are being attacked by barbarians (i.e., when a barbarian unit is next to or inside their borders), or when you are friends or allies with them.
