Ragai - Rey or Ray [Pronunciation: rā] (Persian: شهر ری, Shahr-e-Ray, "City of Ray"), also known as Rhages (/ˈreɪdʒəz/; Greek: Ῥάγαι, Rhagai; Latin: Rhagae or Rhaganae)?

about Ragai : You might have seen it as Rages or Rhagae . Both are correct , -ai is the plural suffix in ancient Greek. The other one might be a Roman name. See these two maps

The same goes for Tavai. You might have seen it as Taves or in some other Roman name. For this city/town/fort my information is nominal. On the maps above you can see it as Gabai or Tabae. I just translated it from Cambridge , so I guess Tavai is the correct ancient Greek name.
Vagistana (or Bagistana, again its the same), according to this -> http://poj.peeters-leuven.be/content.php?url=article&id=2141963 is in the place that modern Bisotun in Iran is

Ah, thank you. It's just that most English sources tend to use a latinized name, so it can be a bit hard to find sources on some of the more obscure cities.

San Jose is right about Isatis! That Nicaea though is a different one! in the big map its just below Taxila.
Nisaia is in the first map, somewhere in Parthia. After some research it seems it is Nisa (or Parthaunisa) http://turkmen.traveler.uz/turkmenistan-photo-gallery/album/264
Alexandrou Limin means Alexander's port in Greek, perhaps that's why you didn't find it

Polis Mallon means the city of Malloi, again I hadn't heard of it. It seems that it is Malwa , and Malloi is how the Greeks were calling them

Masagka (or Masaga, as I've seen it in some English sources) is the most difficult one to be linked.
Between various sources, in a Greek-translated article of wikipedia about the siege of Aornos , one can read that ".... meanwhile Hephaestion and Perdiccas fortified the town of Orovatida (modern Peshawar) and bridged the banks of river Hindus. Alexander the Great after fortifying the towns of Ora and Masagka , went to the river Hindus ....."
So Masagka, since its not mentioned in any other source as nothing more than a fort or a place of slaughter , must have been a village/ small town. Perhaps lost forever in history. Maybe a more general name of Aornos rock should be used

And I would prefer Bagistana to Vagistana, because Vagistana resembles a vulgar english word.

yes this mod began in a smaller map, and has now moved in this bigger one! Once you get used to this version you can't go back though
You see, the problem with -b- in Greek words is that in ancient Greek language there wasn't a letter that someone could hear it as the modern English b.
eg. the word "barbarian" (in ancient and modern Greek is βάρβαρος - sounds like varvaros) was used to refer to the Persians because in the Greek ears the Persian speech was heard somewhat as a "var var var" - hence varvaros
Also, the city Ecbatana in Greek is Ecvatana. And there are countless other examples
