In BtS v3.02 (I'm afraid to go to v3.03), I bombarded the city of Uppsala with my battleship. The log file scrolling message says "Your Battleship has reduced the defenses of Uppsala to 80%!", while the display under the city itself says "+48%":
I'm not sure which one is correct. Note that nothing else I (or any other computer player did) would have reduced the fortify % this turn besides that battleship bombardment. On subsequent turns, when I continue to bombard it, the display of the scrolling log % and the city % continue to be different.
Here's the save file for the beginning of that turn, so just move the nearest battleship over there (it might already be parked there, I don't remember) and bombard the city:
