Think I missed something in the book.

If a city already has two national wonders, and you build a third, does one of the previous disappear? Or does the build option just not show up for that city?

The build options for the other national wonders are simply greyed out in that city once it has two, and so cannot be selected.

You could always load GreenMod, a mod that lets you remove any building (including a national wonder) for a hefty fee.
