I've seen it happen time and time again where the automated workers will build a fort instead of the intended building on copper, iron, horses, cows, etc. It's one thing if the improvement required to harvest the resource isn't present but...a fort? Really? God this happens too often and then I have to de-automate :(

Personally, I don't use automation for a lot of reasons. However, if you want to use it, go to the options screen and check the option Workers Will Not Replace Improvements (that is not the exact correct wording for the option but I don't recall it at the moment and it will be similar enough to be obvious when you see it). With that option on, automated workers will not replace your mines, cottages, farms, etc. with forts but they will still build forts on unimproved resources, because this allows access to resources. My guess is that it was simpler to have them do that then for the programming to analyze which improvement would be best. If you don't want them building the forts instead of the specific resource improvement, don't automate.

You...do know that a fort on a resource provides access to it, right?

Forts on resources outside a city's BFC function the exact same as the proper tile improvement, though of course you still need the right tech to use it.

However, in the BFC, although the fort gives you the resource it does not give you the extra :hammers:, :commerce:, or :food: that you get with the specific improvement.

What I don't understand is if you get the resource from building both a fort and a tile improvement outside the BFC, why not just build the improvement? Forts usually take longer to build than an improvement.

Am I missing something here?

forts can be useful spots to send bomber/fighter raids and ships can pass through them without having to go around a landmass.

As well as the benefits mentioned by stopstopp, you can place a unit in the fort in order to defend the resource better. You get the same defensive bonuses that you would have if the unit was in a city.

Yes.

Fort can be built on resource before that resource's specific improvement is available. That's the most important benefit in my opinion. When I finally finish researching combustion, I already have forts at every oil place. Because I can start building forts immediately after Scientific Method.

I agree. Current game I have built forts on all land oil resources. When combustion comes along, I will immediately get oil while workers go to the forts that are in BFCs to build oil wells for the additional :hammers:. When the wells are finished, I get the added output with no loss of oil meantime or after. :)
