No idea if it could at all be implemented, but I'd suggest effects along the following lines: Build dike segments similarly to the great wall, but on water tiles (must be adjacent to land or to another segment). Land units may walk on the dike segments, ships can only pass if they pillage it first. Any shallow water tiles (in your territory) cut off from the ocean by the dikes become flood plains. For added risk, there could also be a mechanic where if the dike gets pillaged, flood plains newly exposed to the ocean become shallow water again.

I'd recommend changing Honden to Taisha. Honden just means "main hall" whereas Taisha is the actual word for an important Shinto shrine (e.g. Ise-taisha, Izumo-taisha, Fushimi Inari-taisha).

As for Wonders, Ise is indeed the most important shrine in Shinto, but I'd probably favour Fushimi Inari-taisha or Itsukushima as world wonders (unless you want your wonder to be purely a holy site and nothing else).

Thanks for letting me know. For some of the religions, I was grasping at any words that I thought could at least describe some type of shrine or temple specific to them. One of the Muslim ones was part of a Mosque, iirc. I got Honden from MT:G Kamigawa where the cards were all based on Shinto mysticism.

If anyone else here knows any better "buildings" then what I have put, please let me know.

Dujiangyan Irrigation System

The Dujiangyan (Chinese: 都江堰; pinyin: Dūjiāngyàn) irrigation system was originally constructed around 256 BC by the State of Qin as a water conservation and flood control project. The system's infrastructure is located on the Minjiang (Chinese: 岷江; pinyin: Mínjiāng), which is the longest tributary of the Chang Jiang, in Sichuan, China. The area is situated in the western portion of the Chengdu flat lands at the confluence between the Sichuan basin and the Qinghai-Tibet plateau. Originally the Minjiang rushed down from the Minshan, but slowed abruptly after reaching the Chengdu Plains, causing the watercourse to fill up with silt, making the surrounding area extremely prone to flooding. Li Bing, then governor of Shu for the state of Qin, and his son headed the construction of the Dujiangyan, which harnessed the river using a new method of channeling and dividing the water rather than simply following the old way of dam building. It is still in use today to irrigate over 5,300 square kilometers of land in the region. The Dujiangyan along with the Zhengguo Canal in Shaanxi and the Lingqu Canal in Guangxi are collectively known as the "three great hydraulic engineering projects of the Qin dynasty."

After the system was finished, no more floods occurred. The irrigation made Sichuan the most productive agricultural place in China. On the east side of Dujiangyan, people built a shrine in remembrance of Li Bing.

Today, Dujiangyan has become a major tourist attraction. It is also admired by scientists from around the world, because of one feature. Unlike contemporary dams where the water is blocked with a huge wall, Dujiangyan still lets water go through naturally. Modern dams do not let fish go through very well, since each dam is a wall and the water levels are different. In 2000, Dujiangyan became a UNESCO World Heritage Site.

Ancient China is a rich source for wonders, this is just one. I could see this buffing farm food output substantially.
