the day night cycle already happens over the course of minutes (although you can just pick one set time in the options), what the hell would weather be like?

It could be just a colour overlay and some particle effects depending on the area you're hovering above. (take Rome 2 as an example). Purely cosmetic, as a dynamic weather system would probably a nightmare for determining outcome of combat. But it could be a basis for a nice system for some smaller-scale scenarios, especially world-war-related ones.

What I don't get is why you get day and night if the turns are meant to take years between themselves.

Are you going to have an infinite strew of flashes while playing?

I don't think night and day depend on the turns, they change at their own pace. It's just visual, not supposed to make sense.
I do wish there were seasons though.
