Delete your the files in your cache and your moduserdata folders again. Sounds like leftover mods are causing problems.
To be clear, you aren't running EUI, correct? That'll cause issues like this.

To make testing easier for me: When do you usually see the first unhappiness appear? Is there any as soon as you plop down your first city, or does it take a certain number of turns/number of citizens?
I basically spawned right next to Budapest settler, I'm not 100% sure if the community patch stuff is what caused this.
well, I DWd Budapest and got a free workerThe settler may move they all do in the CP. Sometimes one gets bugged by virtue of spawn location, but it is quite rare. You seem to be lucky or unlucky, as it were).

It takes a number of turns, and varies game by game. If you don't see anything at all by 150 turns, that's a problem.
Oh! Didn't think it'd take that long. Come turn 90 and it finally appeared. So everything works as supposed. Seems like I was just a bit too impatient.

I proposed it in the WvT thread, and it was one of my ideas that got the most unanimous acceptance.
I think I found another bug. It appears that the game is not counting unhappiness correctly. I recently annexed Thebes and have a courthouse in there. It is calculating the correct unhappiness for Moscow.
Bug Found:
Played a game on an Industrial Start.
My initial luxury resources provided me 0 happiness...even after my population started to grow large. However, luxury resources I picked up later started to give me happiness.
