The Department of Water does not require Water Pipes to build it. It grants free Water Pipes to every city except the one you build it in. It also won't let you build Water Pipes after building the Department of Water, effectively locking them out in that city forever if they weren't there before building the wonder.

why r watchtowers not working correctly any longer, i have build a few of them see pic, and they r supposed to be an "extension" of my area, but as u can see they did not and now another country took over one of them, and i even have a rifleman on one and it still didnt go to my area, just nothing??

Are you using Realistic Culture Spread Option? And I have found you sometimes need to place 2 units in each tower to make it turn to your culture. Especially if the tower upgrades to stone tower.
EDIT: an empty tower is an open invitation to your rivals to occupy it. Better to build a palisade with several units in it 1st.

I had a weird situation some days ago. Attacking a barbarian city, all defenders gone except for an animal Orangutan (Green Man team) which I could see due to a hunter next to the city, no unit of mine could take the city, they would all walk in peacefully only. Aren't animals in cities annoying anyway? You can't assassinate them with hunters or dogs, and sentry dogs always wake when they spot one.

Also, just reached the bicycles tech, can't build them because I lack the resource of Rubber, though I already built the synthetic rubber factory, providing me with synthetic rubber. Am I up for a surprise with automobiles coming along the way?

Nope, Rubber is only needed for bicycles.
You can buy it from AI, and then plant it using Great Farmer

I frequently do that, great addition. My problem is the only source of Rubber on a Large, low sea lvl Pangea map is in a hostile neighbor, and anyway civs don't trade single resources, they don't reproduce them either on other tiles, only manufacture products from it.

Also on my last 2 games of Pangea map, there was no Prime timber, or Bananas either.

I did a bit more investigation myself. The Department of Water isn't the problem, but something in Atapuerca is preventing the Water Pipes. I loaded a save from before building the Department, and I was unable to build Water Pipes despite having fresh water. I can even go into the World Builder and add Water Pipes, but they disappear the next turn. Any ideas what would cause this?

What mapscript are you using?

This city isn't on fresh water tile - water pipes need fresh water, even as free building

While you can stealth attack animals on same tiles outside cities, inside a city I could never do that (not sure if I tried assassins though, but that would be absurd anyway)
I can confirm that. Even a Modern Sniper cannot attack them.

Literally they should get the Assassinate mission available to them if in the city with an animal - otherwise maybe something changed that I'm not aware of.

Even though it has fresh water from the Great Bath of Mohenjo-daro?
City may have fresh water, but the plot does not, water pipes requires that the plot has fresh water I think.
City can get fresh water status if it is on a plot with fresh water status, but plots does not automatically inherit the status from cities.

In the latest svn the arboratum produces +20 food probaly because it produces 1 for each building it replaces but a lot of those are limited buildings requiring a special resources(silk+ a second resource) while the arboretum can be built anywhere.

Two reasons:
1. I adjusted a lot of stuff in replacements, so they never get worse, than building that they replace. Buildings should get rebalanced anyway at some point.
2. Industrial revolution = massive increase in GDP/per capita, enjoy fruits of massively transformed agricultural sector :D
Pepper added "megafactory" type buildings, that merged a lot of buildings into one, so I made them actually worthwhile of building.
Also all those small buildings obsolete at some point.

Greenhouse and arboratum are earliest buildings of such kind.
Atomic/Information era also has several of superbuildings, that take care of 5 - 20 buildings at once, saving bit of memory and turn processing, as replaced buildings become completely dormant.
