Personally, for me, I'd have to say NEB1 (Obviously) and SysNES. DaftNES3 was great for me too.

I doubt anything will ever top my experience in AFSNES I, and I didn't even play through the entire thing.

GoobNES for ridiculously epic moments and hosts of NBC genocide. Then probably a series of dasNESes, all of them turned out to be rather interesting. Also NiNES for awesome sci-fi. Iggy's NESes for fantasy and whatnot. Silver Streak also had a good one. My gawd, so many good times. Makes me glad to have been part of it.

I greatly enjoyed BirdNES I&II, TNES I&II (however brief ), DaNES I, and INES I (in no particular order).

As a sort of guilty pleasure, I also enjoyed one of SwissEmpire's mostly ridiculous magic NESes, mainly because Strategos wrote some great stories (duh) and I killed a hell of a lot of people.
