Maybe, but cities and improvements in Civ V caused a lot of graphical glitches that are pretty easy to ignore once you've seen them a lot, so maybe we'll just get used to it in Civ VI, too.
But they're more subtle, when you're literally clipping through the Eiffel Tower then it becomes a bit tricky, unless Units have a special rule where they always appear on top of a wonder/improvement.
I just visited Himeji castle (im on a Japan vacation with my GF) and it made me wonder what effect it will have in Civ 6.
It would be neat if it had a range attack on its own and maybe damages nearby enemies as well as a global military bonus, because it was a awesome fortification!
Some culture bonus maybe as well because it is very pretty!
Edit:
Do you think that any wonders will interact with the map (in addition to its build requirement)? Will we get a Panama/Suez canal wonder? Will some wonders affect nearby tile yields? (do the wonders gave tile yields them selves or are the unworkable like mountain tiles?) will they interact with districts (i think that the culture district gets a bonus from adjesant wonders)?
Hanging Gardens of Nineveh in Assyria, instead of the Hanging Gardens of Babylon in Babylonia?
I watched an incredible documentary where a Dr. Stephanie Dalley with the assistance of satellite photography was able to locate the Gardens.
The Assyrians conquered Babylon in 689 B.C. Following the takeover, Nineveh was referred to as the “New Babylon”. Hence, the belief in the mix up.
Their graphic design in Civ VI is clichée-babylonian. I doubt they would change that now. Stephanie Dalley tried to prove that for years (at least 20), with quite some success. However, many scholars belief the hanging gardens not to be a specific building and thus not possible to locate.

How could it not be a specific building? Especially, when it's commonly referred to as THE Hanging Gardens of Babylon.
Are they saying it was referred to as a style of garden in the region?
That many cities could have the Hanging style? As if there were one's like in Babylon, Nineveh and possibly other cities?
Hmm. I haven't heard of that, but I suppose anything is possible.
Anyway, it doesn't appear that there will be any change in Civ6.
I think the Diquis Spheres thing is La Venta's unique suzerain bonus "Colossal Head".
From the civic tree, here are all civics that unlocks a wonder:
Mysticism: The Oracle
Games and Recreation: Colosseum
Recorded History: The Great Library?
Theology: Mahabodhi Temple
Guilds: Chitchen Itza
Divine Right: ??? some building with spear pointing upward?
Opera and Ballet: Globe Theater?
Natural History: Venetian Arsenal?
Mass Media: Christo Redentor, Broadway
Cultural Heritage: Sydney Opera House
Professional Sports: Estadio de Maracana

Natural History makes absolutely no sense for the Venetian Arsenal. More likely a famous museum or center of learning. Maybe Oxford University is a world wonder now instead of national one? Could also be something new like The Smithsonian.
