Georgestow: In GIMP, you can probably replace all magenta by transparency, with a gradient for shadow ('Add Alpha Channel') and then insert a small screenshot from the game as a background. Should take only a few minutes.

It's not that-I could just screenshot a game with it in for that-it's that it looks better with the palette applied, but I need it in a moving GIF.
 
That's what I said. You load up your GIF into GIMP, you replace the magenta on every frame with transparency (don't forget to use Alpha Channel to transform semi-magenta in semi-transparent) and add an in-game background on every frame. Then you save it as an animation. Should work fine.

I need to learn more about Alpha Channel. There used to be a plug-in for gimp that allowed you to work that way with any flc file, but I only got it to work once, then made the mistake of upgrading my Gimp. Poof! disappeared. Unable to retrieve the original plug-in file. Anyway, if you layer the images, you should only have to put the background image onto one bottom frame, right? Oh, wait, that's not true with GiF, I guess...never mind....
 
Yeah, layers stack in GIF. I don't think you can have 3 layers with transparency and only have the 4th layer, or background, appears behind the transparency of the first 3 layers. Thus the need to apply the background or every layers.

I made a mistake in my previous instruction, it's not 'Add to alpha channel' you need to select but 'Color to Alpha'. If it messes with your unit colors, use "Select by color tool" on magenta with a threshold of +- 40 first.
